Some of my favorites, none of which have spoilers for S2, I believe, and most of which are not super canon based, while still being set in the TV universe:

The Crown of the Summer Court
by astolat. It has elves.

Past Imperfect
by the Hoyden. Merlin has an accident with time.

The Knights Have a Thousand Eyes
by stakeaclaim. Long and plotty and full of mostly OC but awesome knights.
I also have a several futurefics I can rec, if that's your thing, as well as some modern day a/u fics.
I also tend to hit up
this when I need new Merlin fic
, as it is a long list of rec lists.
